Terminator Captains dont give a strategy rating of 6. Is this some kind of houserule?

Certainly do so. There's precicely one army I know of so far that has ways to upgrade their strategy rating, Ulthwe. Space marines shouldn't be able to get SR6 at all. Terminator supreme commander definetly won't. There's no special rule with adding supreme commander to terminators compared to adding him to say tacticals.
