Incredibly late input ;) but we have had the same discussions that it seems weird a barrage template should be useless against non-hq/command units, just because they happen to be under the same template.
We implemented the simplest house rule of all, it's ok if the template covers the HQ unit/model, but that model is just counted out and not shot at. Unless normal HQ rules applied of course, that it was the closest model.

So if 4 models are covered by the template, and one is an HQ/Command, only the three other models under the template would potentially be hit.

We ruled that HQ units can be targeted by the templates, but can be removed only after all non HQ units have been removed.
Forbidding the placemente of the barrage template is too silly and exposes to the risk of foul play.
